I managed to download the ships. They look beautiful, but the parenting is...ow.

Parenting lines criss-crossing the central axis is never a good sign. The sections are connected all over the place, and there are a lot of misaligned mirror clone pieces. These problems not only means that in the game, blowing away the ship's pieces will cause utterly unrelated sections to illogically fall off, but all the unintentionally mirrored pieces will happen again and again. I mean, unintuitive parenting can serve as a challenge for Metal Fox-like boss battles, but I don't think that was your intention. I'm sorry because I'm not sure if the issues can be fixed either, short of a near-total reconstruction of the designs. And this is a pity because they're all bloody beautiful ships...
EDIT: I read your description of the Thor again so this might be your intention, but in any case I can't agree with a design philosophy where if you destroy that front central spar, all the ship's weapons and outer sections spontaneously explode. And the Thor is relatively sane compared to the bird's nest of horror that is the Vega Class:

...oh god. N00000BB!!
You make a ship with good parenting by clicking the piece you want your next piece to be attached to.
for example, when making, say, the Hestia, you click on the wing strut before clicking the wing piece and placing it.
for bad example, when making a star trek ship, you start work on the nacelles with a piece in the saucer section still selected.
