Is it a common problem, or custom ships generally don't work

I had to download a few custom sprites, sure. But now the hard part is to get around these "in the face" errors, such as...

I was using "Frank Exchange of Views" as the ship. Many other ships produce this annoying error. The only working custom ship was the MiniBee. I also see a loss of activity in the forums.
Urist, why is that mega beam firing without a section connected?

Those ships require the latest official release AND the unofficial release of BSF, MIRV version or better.

Download this, extract it into your BSF directory and use these .exes, and it should work if you have the custom sprites where they're meant to be: http://www.mediafire.com/?dzoz72j2ap4qj17

What's the difference between "bsf_meta2_thrusterDX" and "sm-metacustom-thrusterDX"?

But anyways, I tried "bsf_meta2_thrusterDX"" and it all worked. Thank you very much.

IIRC bsf_meta2_thrusterDX is BSF itself (i.e. the game) while sm-metacustom-thrusterDX is the shipmaker for that build.
