Oooh. I like the Thruster housings.
I admit, the weapon hardpoints and those thruster hardpoints interest me the most, I'm always looking for ways to make the weapons look like they "connect" to the detaily bits on the sections.

I believe the thruster module is 4-6 pixels across (roughly) and around 8-10 pixels long. Just for reference. However the last 2-4 pixels may be sticking out of the ship to better position the trail.
Nice prows too. I really hope some of your stuff gets in. I have to agree with Tormak as well - I try and fit my weapons and modules into the 'design' of the ship, as can be seen with some of mine that use deflectors.

I like the fourth one, actually; generic parts can be very useful. A square that's nothing more than a square is something I could use, much like the "generic" circle part already included in ShipMaker.

Bleh. I never use the circle in any of my ships. I don't think I'd use the square either...
But maybe a hexagon... Hmm...
