the Shipwright sections, and like every other man and his dog, tried using them, although, I couldn't figure out where to put any colours...

Well, they're exactly what they say on the tin. Emphasis on generic.
My advice is to drop these and move onto building something more adventurous and generally more interesting.
You should also make allowances for colour when designing them in the first place, rather than trying to tack it on afterwards.

Well, this is... inconsistent. Some of these ships look quite nice and others look... like so very much ass. I'll go one by one.
Small. Simple. Over all not too bad. Flows together fairly well. I'd shade it a bit differently, but otherwise it's pretty sweet.
This is... boring. The nose part doesn't mesh with the rest of it. The side bits are squared off and don't look right. Too much stretching on it in general.
These two both look pretty damn awesome, really. They're coloured well, unlike the other ships in this post, and they've got interesting and unique shapes that flow together nicely.
This thing is vile and ugly on so many levels that it's very difficult to know where to start. The repetition in some places feels nasty. The use of large, flat sections is bad... it doesn't flow well at all. Not even a little bit. Nothing about it looks good. I'm sorry. And those sidepods. Jesus Christ what were you thinking, man?
The two ships before that one, and this:
Make more stuff like this. When you want to make larger ships, look at how the more skilled people like cycerin and Eri and the like make larger ships. Pick up some pointers from that. Don't replicate their styles completely, but just... take the elements you like and try to incorporate them, and remember that internal shape and flow is important, and that inconsistency looks nasty.

I disagree. It isn't perfect, but the "larger one" is definitely not a bad ship. You just need to improve in the area of making what you do look more like you did it on purpose, so those sidepods, for example (assuming you really want them like that), should be accented by putting them out on struts or making the rest of the ship's body follow the same motif or something. Also, the glowy stuff is a good idea, but the execution is not all there.
