I've found that missile cruisers aren't as effective as I'd like them to be. It's better to place them on frigates as supporting weapons, since frigates are more easily massed (and hence more missiles would be massed). Missiles aren't very effective DPS dealers, it's better to place higher DPS weapo...

As to the missiles' defense, any sort of point defense system which could be deployed in a large enough scale to actually shoot down thousands of missiles might not have the power to instantaneously destroy a missile.
