There isn't a way to make projectiles invulnerable within the shipmaker, but what you can do instead is to set the weapon clipsize to about 3 or 4, firerate 0, shot deviancy to 0, and the reload time to something you find reasonable. Your problem might be a physical one. Something is probably wrong with the connecting heads, maybe a bit of dust that got lodged in it, blocking the connection. Try disconnecting the drive and cleaning the connecting pin heads and sockets with some WD40, then see what happens.
