I had to drastically reduce the hp of the stormcloud ships because otherwise they'd have like 20 times more total health than any other ship. which was ridiculous. as a result, each section on those ships has only like 20hp. having densely packed overlapping sections is something i would like to av...

It seems that some of the more detailed ships are quite fragile and easy to kill
the colonizer for example,while large and seems heavily armed,a moderately upgraded ship destroys it in mere seconds.

I would recommend that after you explore the entire map,the game gives you the option to restart and generate a whole new map.
replaying old maps and hoping that enemies appear is quite boring.

Seems that after a while,with a decent ship and upgrades,your essentially unbeatable, especially with the Damage control command.
No matter how much enemy ships there are you usually steamroll them and move on to the next system.
